A gel image showing non-specific amplification of products from bone marrow of the index patient in an RT-PCR assay for PML-RARA bcr3 transcripts (JPG, 17.8 KB) - Primers used in the second round PCR were M4 and R8 described by Biondi et al. (1992). The two DNA bands visible in the bcr3 patient positive control are the outer and inner PCR products of the semi-nested PCR. Figure S2. A partial sequence trace of the result of directly sequencing the non-specific PML-RARA assay products of the index patient shown in Figure S1 with the PML specific M4 primer (JPG, 37.1 KB) - High quality sequence (left side) matched perfectly with PRKAR1A transcript sequence up to the end of exon 2. This was followed by poor quality sequence data which was clearly a mixture of two different sequences. The manually deduced sequence reads are shown at the top and bottom of the trace. The top sequence corresponds to the 5′ fragment of RARA exon 3 which includes the first two “CC” bases followed by the R8 primer sequence. The bottom sequence corresponds to the contiguous PRKAR1A exon 3 sequence which is expected after exon 2. The colors of the characters in the sequence correspond to the colors of the base peaks in the sequence trace. Analysis of upstream PRKAR1A sequence (not shown) revealed that the non-specific binding of the M4 primer in the PCR reaction was a result of sequence homology (7 out of 8 bases) between the 3′-end of the M4 primer (GCGGTACC) and PRKAR1A transcript sequence (GCAGTACC).
